Are you sure it's blocking all secure sites? I use the program, and have installed it for several clients, and haven't had a problem.
If by "secure sites", you're talking about SSL sites - sites that start with HTTPS instead of HTTP, using port 443 instead of port 80 - it allows those without a problem.
On the other hand, one of the recent security patches to Internet Explorer blocks both pop ups and Active X controls unless directed otherwise. However, allowing (temporarily for the site or permanently) the Active X controls or pop-ups is a pretty straightforward process. A yellow bar comes up under the browser tool bar alerting you to the issue. You can click that bar, and it then gives you the option of allowing or disallowing the action.
The MS Spyware blocker typically has a large box on the right hand side of the screen that alerts you when it's blocking a site. Additionally, you can see if it's blocked a site by going to that site, then starting the program, selecting REAL TIME PROTECTION, then on the right hand side of the screen, selecting VIEW ALL EVENTS. It will list all of the actions it's taken since it was last cleared.

For users of Microsoft products here is a word of caution. Microsoft has
put out a program called "Microsoft Antispyware". It is a beta program and
currently freeware. This program interferes with accessing secure web
sites. If you use any secure sites, do not use this program because of the
potential that at some point it will block access, and it will not tell you
that it is doing that.
