In the aft end of the floor of the cockpit is a drain. Mine stopped
working. The cockpit flooded after the last rain. Because the boat is
currently floating I'm hesitant to aggressively unclog it. Is it a valve?
Should I call roto rooter? Thanks.

It's not a valve. 

Simply remove clog and cockpit will drain. I assume your boat is in the water.

So Ted, are you suggesting that I push whatever it is down and out? I can't
reach or find any debris to pull up.
Why isn't the river bubbling up into the cockpit since the drain seems to
be at the level of the water surface?

Not all that unusual for this drain to clog with barnacles or other critters who find the drain hole on the hull bottom.  Just be careful that you do not cause damage when "chiseling" them out.  Open the back laz lid and you will see the hose that connects the drain.  By looking at it while using some pliable, but stiff,  instrument you should be able to guide your instrument to the connecting apparatus that leads to the hull bottom.  I've had success with relatively stiff cable type wire.    

Actually when I pulled the boat for hurricane season in June, I had to use a narrow screw driver to dislodge the critters when we were detailing the boat before putting it into storage.  I nearly turned to cockpit into a shallow bathtub.  Just be careful not to damage the connecting fixture.

Jay,

The scupper (drain) connects to a tube that runs from cockpit sole through the bottom of the boat. The cockpit is self bailing. This means the drain (scupper) is slightly above the static waterline.

However, sometimes If you have a lot of well fed crew in the cockpit, you can have a tendency to have a small amount water enter up through the drain. A simple plug keeps too much water from coming up.

Take a good look down the hole. I had a water bottle cap get stuck in there one time and had to fish it out. I came back to the boat and she had about 6 inches of water in the cockpit. No harm no foul...

Aha! I was concerned that if I pushed hard deep into the darkness of
the drain I would harm something important. Of course I'll be careful but
knowing that it's a straight shot down makes the job a lot less worrisome.

I have a short section of stiff 1/2" rv water supply hose to use to clear the drain.  It is flexible enough not to cut the drain hose but stiff enough to shove things out of the way.  Mine clog frequently when dry docked with leaves that blow in from live oak trees.  I am not sure if it would work with a barnacle.

Hi Phil:

Thanks so much for your very generous offer of help with my boat.
I have pretty much stopped any outside work on my boat for the winter. From
now until spring any work I do will be things that I can do in my basement
as almost everything I do uses epoxy and it is getting too cold for that.
Had you been here a few weeks ago there would have been many things I could
have used a hand with - especially reinstalling the deck hardware where
having two people appears to be mandatory.

While there isn't much that I can work on now, I would be very happy to have
you visit, see where I am with the restoration and offer any advice.
Included in the many pieces of invaluable advice I got from Rummy was that
the best rum made is Mont Gay - which I have been relying on for courage and
whatever else seems convenient for some time now. We could offer him a
toast. If you think you might be dropping by I will send you a map with
directions.

Having recently removed and replaced the drain scabbard, thru-hull and
joining hose I can tell you that it is extremely unlikely that you will
damage anything in the drain by poking out debris. It practically takes
dynamite to remove the drain as the material used is incredibly strong.

  Depending on the age of the connecting hose and how straight the run
  is, there is a possibility of piercing the tubing. I replaced mine and
  the tubing was brittle and cracked quite easily. The drain and the
  thru-hull were not aligned so there was an S curve in the hose.
